Some Custom fields are not coping when copping from sales quote to order and invoice. It could be a bug. Kindly look into it.

Make sure that the custom fields are also available for the sales order and sales invoice otherwise they will not be copied over as you indicate. See below screenshot:

The first three lines are filled and the last four lines are blank but with wrong details. How is that possible?

Make sure you use the same Custom Field for Sales Order Line and Sales Invoice Line.
