Manager does not automatically update your banking transactions. You have two choices: (1) entering them manually, in which case the Guide @brucanna linked to explains how to monitor and update status, and (2) importing bank statements. For the second option, see these Guides:

By definition, when you import statements, all those transactions will be cleared. Otherwise, they would not be on the statement.
