When cloning a custom report in the new engine the previous report view is displayed when the create button is clicked (instead of the new report view).
Can you add some details? Cloning produces an exact copy. You could not tell the difference unless you did something else to change the clone.
I noticed this bug too.
You clone an existing report, you edit the cloned one, update it and it will show the output of the original one.
You have to exit from the report and open it again.
