What is the current procedure for updating the templates for VAT reporting? Seems the report transformations button is gone from the latest version?

Is only possible on the official localisation Manager businesses. Access to which has changed See https://www.manager.io/localizations/ So you will need to contact an administrator to see if you can be appointed for Macedonia.
