Two bank accounts.
Sync bank feeds. Generates payments and receipts as expected.
Edit each of them: “suspense” → “inter account transfer” and select From/To account.
Inter Account Transfers: Select the new entries offered and apply.
No longer show in Payments or Receipts. Good!
Update bank feeds. New transactions found. 
Same new entries appear again in Payments and Receipts.

Actually, bank feeds never worked with Inter Account Transfers.
The new method involves a clearing account called Inter Account Transfers that handles Receipts and Payments for each pair of accounts
I suspect Feeds is comparing to Payments/Receipts (PR), instead of Bank.
Feeds generates PR and Bank entries.
Inter Account Transfers makes Bank entries point to each other. The now obsolete PR entries are deleted.
Feeds recreates missing PR and Bank entries.
