I want to set up two budget line in Manager,
One seperate expenses for IU department
One seperate expenses for MU department
Should any one guid me to set up each budget line in one organization/company profile?

You could use Tracking Codes to track separate departments
Tracking codes allow you to track income, expenses and profitability by division. Let’s say you have three divisions: Alfa, Beta and Gamma.

When you record income, you will be able to select which division the income should be allocated to.

The same applies to expenses. If an expense should be spread across multiple divisions, you can split the expense to allocate the appropriate amount to each division.

" My MU budget accounting line is different from IU budget line, if I prepare each category chart of account Expense in expense line, income in line separately doesn’t it make a problem or not?

No. Both MU & IU can share the same expense line, that way you can have both a combined as well as a separate picture of the results.
